Protein Data Bank (PDB)



Alhamdullilah, praise to be upon HIM, The Most Gracious and Merciful Lord. Today, we are  fortunate to learn new things that practically can be apply in our daily life. Our new lessons for Computer in Science is related with Protein Data Bank (PDB). Basically, we apply the concept in our learning progress. As a future biotechs, surelt this lessons are hepling us a lot.

      First and foremost, we will like to share what is Protein Data Bank (PDB) is all about. According to the page distributor RCSB, PDB is a repository for 3D structural data of large biological molecules, such as proteins and nucleic acids, This data is typically obtained by X-Ray crystallography or NMR spectroscopy and submitted by biologists and biochemists from all around the world, which are freely accessible on the Internet via the websites of its member organizations.

     From what we have learnt, our group was assigned to download some molecule from Protein Data Bank, HtrA, CLP B, CLP P, Trypsin and Lex A. The graphics is downloaded and edited by using Raswin, a freeware program developed to view and edit PDB files from the Internet.

What is Raswin
Raswin is a computer program written for molecular graphics visualization intended and used primarily for the depiction and exploration of biological macromolecule structures, such as those found in the Protein Data Bank. It was originally developed by Roger Sayle in the early 90s.Historically, it was an important tool for molecular biologists since the extremely optimized program allowed the software to run on (then) modestly powerful personal computers. Before RasMol, visualization software ran on graphics workstations that, due to their expense, were less accessible to scholars. RasMol has become an important educational tool as well as continuing to be an important tool for research in structural biology.

Chem Sketch : Easy guide!

Assalamualaikum w.b.t

Alhamdullilah, praise to be upon HIM, to give me the oppurtunity to live and breath within. Today I am fortunate to learn about Chemsketch. Before this I might be wonder how to draw or sketch the complicated structure of the atoms, molecules and also the mixtures but now I know how to make it into drawing. Basically, with the help of our instructor Dr. Noraslinda Muhammad Bunnori and also the manual provided we managed to complete our tasks which is to draw the energy of reaction diagram, to draw the orbitals, and to draw lipids michille structure. Not only that, by using this software, it allow you to draw almost any chemical structure including organics, polymers and Markush structures. It have been used to produce professional looking structures and diagrams for report and publications.

Benefits of using this software, 
* Visualize chemical structures in 2D or 3D to gain more insight into spatial configurations and relationships to molecular properties.

First page


Task 1, drawing energy of reaction diagram

9.2 Drawing the Energy of Reaction Diagram

 1)Switch to Draw mode and click Polyline
2.Drag horizontally to the right from the starting point of the curve to stretch the control line
3. Release the mouse button.
4. Move the mouse up to draw the first segment of the curve.
5. Drag horizontally to the right to stretch the control lines. By changing the length of the control lines you can modify the curve segment.
6. Release the mouse button.
7. Move the mouse down to draw the next segment.



8. Repeat the above steps to draw the next two segments.
9. Right-click to finish drawing the curve.

Modifying the curve.

1. If you are not satisfy with your curve, click select/move button, then click at your curve.
2. Edit notes button will show all nodes that you can modify.
3. If you click at the third note, you will see the note selected and the control lines appear.
4. Just move the control lines until you get the curve that you want.
Drawing X and Y axes.
1. It is most important to make sure the polyline button is active. Then, click the draw arrow. Then from the arrow type drop-down-list, find icon , then choose two way arrow
2. Click at the end point of Y axis.
3. Drag mouse vertically downward.
4. Click at the point of intersection.
5. Move the mouse horizontally until end point of X axis.
6. Right click to finish the drawing.
7. You can add the inscription of Y and X axis by click at the text button.
8. Choose rotate 90˚ button if necessary.






Task 2, drawing orbitals
Drawing a p-orbital
We are going to draw the following orbital
Make sure you are in the mode and click Polygon .
1. Drag horizontally to the right from the starting point of the orbital to stretch the control line.
2. Release the mouse button.
3. Move the mouse down to draw the body of the orbital


5.Right-click twice to finish drawing the orbital and to quickly switch to the Select/Move/Resize tool. Position the cursor over the selected orbital; and, while holding down CTRL, drag it down to make a copy of the drawn orbital.

Creating Graphical Objects
6. Click Flip Top to Bottom to flip the lower segment of the orbital. Align the segments by moving them.
7. Point to the gray color button in the Color Palette (at the bottom of the workspace) and click with the left mouse button to change the fill color of the orbital segment.



8.Select both segments of the orbital and click Group . Now you can manipulate the segments as a single object, e.g., rotate using the Select/Move/Rotate tool

Drawing a d-orbital
In this section we will draw the orbital
Make sure you are in the Draw mode and select the Polygon tool .
Tip From the Options menu, choose Snap on Grid before drawing to ease the drawing of the symmetrical orbital.
1. Drag horizontally to the right from the starting point of the orbital to stretch the control line.
2. Release the mouse button.
3. Move the mouse down to draw the body of the orbital.
4. Drag horizontally to the right to stretch the control lines. Note that to make the two segments of the orbital identical, make the lengths of the control lines equal.
5. Release the mouse button.
6. Right-click to finish drawing the orbital and switch to the Select/Move/Resize tool


7. Select the orbital and, holding down CTRL, drag to make a copy of it.

8. Click Rotate 90° to rotate the copy of the orbital.
9. Move the copy by dragging it.
10. Point to the gray color button in the Color Palette and click with the left mouse button to change the color of the orbital:


11. Select both orbitals and click Group . Now you can manipulate the orbitals as a single object, e.g., rotate using the Select/Move/Rotate tool


Drawing a pi-type orbital
We will draw this orbital
1. Select the Ellipse tool and drag in the workspace to draw an ellipse.
2. From the Objects menu, choose Convert to Polyline.
3. Click Edit Nodes .
4. Drag the lowest node up.


5. Right-click to switch to the Select/Move/Resize tool , then select the orbital by clicking on its contour, and then, holding down CTRL, drag to make a copy of it.
6. Click Flip Top to Bottom to flip the lower orbital.
7. Point to the gray color button in the Color Palette and click on the left mouse button to change the color of the orbital.



8. Select both orbitals and click Group . Now you can manipulate them as a single object.

Drawing the lipids

Task 3, drawing lipids and micelles structures

Make sure you are switched to the mode.
1. Click Ellipse . Drag in the workspace while holding down SHIFT to draw a circle.
2. Click on the black color of the Color Palette to fill the circle.
3. Click Polyline . Click repeatedly in the workspace near the circle to draw the carbonic tail and right-click to finish drawing.


 4. Click Edit Nodes and smooth the zigzag line in the following way:
a. Select all the nodes of the drawn polyline by dragging the selection rectangle around it. Note that selected nodes become black.
b. Click Convert to Curve and then Smooth .
c. Right-click to switch to the Select/Move/Resize tool .


 

 5. Position the mouse pointer over the curve and drag it holding down CTRL to leave the copy of the curve behind.
6. Arrange the tails as shown by dragging them

 


 


7.Try drawing the micelle picture using the copying feature (CTRL+drag), Group, Rotate 90°, and Select/Move/Rotate as well as the aligning and flipping tools

First day at Kuantan Campus

The entrance of IIUM Kuantan
           Praise to be upon Him, I have the opportunity to pursue my further study at International Islamic University Malaysia Kuantan which also well-known as IIUM or The Garden of Knowledge and Virtue. Proudly to say, I am becoming part of the community.

My first day,

  It took 4 and half hours from Batu Pahat. My dad drived about 100km/h, so we arrived earlier.  Around 4 thirty a.m we managed to reach Kuantan. Once we arrived there, the first thing that impressed me was the entrance of IIUM Kuantan. It is warmly welcoming me to be part of the university. Apart of it, the buildings there are totally different compared to the other universities and it is extremely beautiful until I couldn’t find the right words to describe the perfectness of the buildings. I can tell that every each of the buildings has their own identity but yet it maintain the Islamic concept

         My registration went through smoothly. With the help of security guards, it is easy to spot the registration building and it is the first building that you will see when you pass through the entrance of IIUM Kuantan.  The thing that satisfied me the most is the parking lots. There are many of them and very easy to park.

        Within an hour, I’ve finished my registration and I’ve  got my room key. For your information, hostels are provided for all new students. No need to worry about the accommodation and the facilities. There are two mahallah for sisters, Talhah and Maimunah. Located inside the campus. I can say that it is very comfortable
